But do I say supply for both and where exactly does the word "supply" go? 3 days supply of...??

Just as you had it but you need to slightly modify your sentence:

I have [a] 6 month supply of .......

Either "I have three days' worth of food" or "I have three days' supply of food" is fine, but the former is more natural to me (or you could use "I have a three-day supply of food").
