Is "that" needed in each segment of the sentence?

In my opinion, only the first that is needed.

'She advised' is unnatural in that sentence, which is in itself too long. You have tried to get too many different ideas into one sentence:
She was happy with the repairs.
She was happy that all the work had been completed.
She was happy that the crew had been friendly.
She was happy that Hunter and Matt had kept the ball rolling. - Whatever
