Y: "Why do you care who I am."
Or
"What do you care who I am."

Is there difference of nuance between the two?

Both sentences normally need a question mark. (It may just about be possible to argue that it can be omitted.)

A more natural response might be:
1- Why do you want to know?
or
2- What's it to you?

#2 may not be as polite as #1.
