Who/Whom she's allied with?

Is the former or the latter correct?

I used it was the latter but now I see more and more people using the latter,

I know I could have been wrong,

but please explain to me why if it was the former that was the correct one.

Both are correct because of the preposition at the end but is comes before the subject in a question: Who/Whom is she allied with ? CB
