Would it sound funny if “who” were replaced by “that” in the following sentence?
John is a boy who I think will succeed in the future.

No. It will sound OK with 'that', but my personal opinion is that 'who' is better in this sentence.
But in this case it seems to me that we'd put the 'think' part at the beginnin
