He was skeptical about the benefits of sitting closer to the front of class. He tried it once or twice. He found that he did not get drowsy during class. He reported having thought to himself, "Well, if I'm this close I may as well take notes," which he had done only sporadically before.

I would like to know if the meaning of "which/done" is "1", "2" or anything.

My take is, the passage was constructed with words and phrases which project an odd sound to it. However, the meaning came across.

I am not sure of your question. But the past perfect clause "......I may as well take notes," which he had done only sporadically before." is correct.
