Which tense should I follow

I thought I'm the only one who doesn't understand her.
I thought I was the only one who doesn't understand her.
I thought I was the only one who didn't understand her.

Note: I still believe/think that I don't understand her.

Another question isn't "WHO" a conjunction? So it's correct to use another tense after it, right?

The typical usage after "thought" or "knew" is the past tense. It is understood that the situation expressed in the past may quite likely still apply in the present, even though you don't use the present tense. I thought I was the only one who didn't understand her.
