Which question is grammatically correct?

What do you think [they are] going to do with those chairs?

OR

What do you think [are they] going to do with those chairs?

With the embedded question "What do you think...?" the word order goes subject, verb, so you first one is correct.

The inversion of "you (do) think" is "do you think".
The inversion of "they are" is "are they".
You can only have one inversion in a question, and it has to be the first one.
So it has to be What do you think they are ...?
