Neither of these are correct.

We regret that we are not able to accept your letter.......
We regret that we cannot accept your letter .......

Are you actually rejecting the letter or the contents of the letter? It would appear to me that, if you are replying to a letter, then you have already accepted it.
If it is the contents that you wish to reject then you need to make that clear.

For example :-
We regret that we do not accept the arguments put forward in your letter ..........
We regret that we cannot accept the criticisms that you expressed in your letter .....
