For me, "Where are you going this summer?" is far more natural.

As far as I understand that you mean;

1.Where are you going this summer? ----------Correct, more natural
2. Where will you go this summer? ---------------Correct, less natural than the first one

Where will you go / are you going this summer ?

They are both correct. You use them in different situations.

If you are asking someone about their plans for this coming summer, you ask Where are you going this summer? I suspect this is the situation you have in mind.

On the other hand, supposing that a friend of yours has been notified that he must move out of the apartment he rents during the coming summer because the landlord wants to make repairs to the building, you might ask your friend Where will you go (this summer) (now that you can't live in your apartment)? In this case the actions are conditional upon some state of affairs, not on someone's plans. I strongly doubt that this is the kind of situation you have in mind.
