For me, "Where are you going this summer?" is far more natural.

As far as I understand that you mean;

1.Where are you going this summer? ----------Correct, more natural
2. Where will you go this summer? ---------------Correct, less natural than the first one

They are both correct. You use them in different situations.

If you are asking someone about their plans for this coming summer, you ask Where are you going this summer? I suspect this is the situation you have in mind.
