Do we have "past simple + when + past perfect"? I have not seen this structure before.

It's quite common if the situation in the when- clause takes place after that in the main clause.

These are probably more idiomatic with the 'when' clause first.

When we had seen all the animals, we left the zoo.

Many other words can substitute for 'when'. because, since, once, as soon as, after, and before ( ! ).
