Currently it's being handled by PersonA for Dept1 and others are not having access to it. Therefore let me know whom I can contact for Dept2.

In above sentence I used "Therefore" but I'm confused with "So", "Hence" and "Thus". Let me which is right word here.

Words such as "therefore", "hence" and "thus" are used when one thing is a consequence of another. It is not very clear to me why your enquiry to the administrator in Dept 2 is a consequence of the fact that only one person in Dept 1 has access to the software. At the moment, therefore, it is not clear to me that any of those words would be appropriate.

The second sentence could perhaps say "Please let me know who in Dept 2 has access to the software, so that I can contact them."

In the first sentence, it is not clear whether "being handled by" is the correct phrase. That suggests something more complicated than someone simply using the software. "others are not having access to it" should be "others do not have access to it".
