The second is better, and I'd also leave out the comma.

Thank you for your replies. May I know your opinion of what's 'wrong' with the first? I wasn't fully comfortable with the first. I wonder if the comma is placed right, and I'm not quite sure whether there's a difference between "just" and "only" and which is more appropriate.
