I would like to know the company the other person is working for.

Which of the following sentence is correct & why?

Whch company you are working for?

Most people ask this:

What company do you work for?

In your two sentences only the first is correct.

you is the subject. are is the first verb of two (are working)

In a question, you place the verb first, then the subject (are you ...?)

So you should ask:

Which company are you working for?
