Strictly speaking, the first question should be: "In which branch do you serve?" - although this is very formal and few people will phrase the question this way in conversation.

I associate this common use of 'serve' mainly with American English.

In Canada, I more often say and hear
eg Which branch are you in?

eg Are you in the Navy or the Air Force?
