I gather that 'wherefrom' is an archaic word. But is it only used in questions? Can one use it at other times: X is as dirty as the place wherefrom it had been extracted. I am using 'wherefrom' instead of 'from which'. Is that correct?

You can use it that way, but it is indeed outdated.
