"Where is it?" or "Where has it gone?" or "Where did it go?" all work well. "Where has it gone?" has a slightly more formal sound to it.

I wouldn't say "Where has it been?" because you don't care where it was before, you want to know where it is now. So you care where it has gone (and presumably still is), or where it went (ditto) or just where it is.
