Where do you come from, where did you graduate?

I have posted the same question on another forum but I didn't got any answer, so I hope I get the answer here.
And I hope you understand me.

#1 Where do you come from?
#2 Where did you graduate? ---- I also know this expression is rarely used.
In #2, 'where' involves the preposition 'from', but in #1, 'where' doesn't
I'd like to know the why.

The "from" is part of "graduate," not part of "where." You graduate from something. (You do not do anything "where from.")
If you wanted to use "where" without the "from," you might say something like:
Where did you go to school?
