I got one friend in Yahoo Messenger, and I want to ask where he is staying now i.e. in which area; in which city..............How should I ask? I can think of the following three options.

I hope you realize that 'Where are you staying?' indicates that you think the person will only be there temporarily, eg is visiting temporarily.

If you are asking about my permanent residence, say 'Where do you live?'

Do you mean we don't say "Where do you stay" or "Where have you been staying" in any context? It's not hard to find contexts where these are fine.

eg 'When you visit Tokyo every year, where do you stay?'

eg 'I know that you have been sight-seeing here in London for the last two weeks. Where have you been staying?'
