When to use "that" after saying I thought

any suggestions?

"I thought that I had messed up"

"I thought that this was so unnecessary"

Your sentences are fine. That is normally optional. Omit it or add it if the sentence seems odd otherwise I thought that that 'that' in your sentence should be capitalized.

I thought that that 'that' in your sentence should be capitalized.
I thought that a thought was supposed to be patentable.

That can be left out informally after many common reporting verbs.
James said (that) he was feeling better.
I thought (that) you were in Ireland.

That cannot be dropped after certain verbs, especially intransitive verbs -- e.g. reply, email, shout.
