Can someone please tell me when you use the auxiliary to be in simple present questions, and when you use the auxiliary do? Do they go with specific verbs?

Not really. It's more to do with which form of the verb it is.
As long as the verb isn't a form of be or in the -ing form, use 'do', 'does', 'did'.
