I applied for a medical insurance. I'd like to check the current status of the application.

1. Is it Okay to ask the agent, "what's the progress of my application?" Any better suggestions?

#1 and #2-- Those are OK. I'd use what you did in your preamble: What's the (current) status of my application / the project? More informally, How's my application / the project coming / going?
