My take on these are: "I have been working for xyz company since 2005" = you're either a sub-contractor for that company, or you are an employee of that company. "I have been working at xyz company since 2005" = you're an employee of that company. "I have been working with xyz company since 2005" = you and the company are working in collaboration (together), or you're an employee of that company.
