Let's look at it:

Whatever happened just happened.

Whatever happened, just happened.

No comma. You really can't put one between the subject and the verb.

I would like to say that it is always wrong to put a comma between subject and verb. There may be extreme exceptions where a comma is needed for readability, but I am not of the opinion that this example is one of them.
