I think it's just a random insertion of an expletive into something for emphasis -- a common example of this would be "Why the **** not?" or "Who the **** knows?" But "so the **** what" sounds very odd, maybe because "so what the ****" is a much more common expresssion and it just sounds like a grabled version of that.
This reminds me of scenes in "Star Trek: the Voyage Home", in which
