Use the second sentence. There is no reason to use perfect tense.

What if the first one were in the context of she hadn't seen them the last time she'd been there, she saw them this time when she arrived. Would it make make more sense to use the perfect tense this way?

It is a good general rule for students to use the simplest tense that can clearly express their meaning.
