Are you gonna come with me ?
I just want to know if you are coming with me or not. Either way, it doesn't matter to me.

But a lot would depend on circurstance and the tone of your voice.

The first is a little more formal, and it is somewhat encouraging compared to the second. It can be used to show that you want the other person to come with you.
The second is very informal (because of "gonna" instead of "going to"). The nuance of encouragement is totally absent in my opinion. It just asks if the other person has decided or not.
