It would help to have more context, but I interpret it as follows:

The reader is going through a passage, and, to him, it loses logical continuity when the text goes into the example concerning "X."

No. Not necessarily. But you could say, "I don't follow the logic" or "I'm not following the logic" instead.

Sometimes, but not always. You could be taking a tangent, or attempting to change the subject when the argument is not going in your favor!
