Many swimming pools have a sloping floor, so that one end of the pool is deeper than the other. People learning to swim stay at the shallow end; the deep end is for more experienced swimmers. This expression is also used metaphorically - to "throw someone in at the deep end" means to expect them to be able to do a difficult task, without adequate preparation or adequate training.
