If we ask the question with the stress on the second word then is this question correct-What COLOUR is your eyes?

Stress doesn't change the fact that your eyes is the subject, and the verb must agree with it in number, so are is required.
You can say, however, What is the colour of your eyes?

It is wrong to say it that way. A typical (and grammatically correct) way to ask that question is "What color are your eyes?"
