"When we come to the New Testament and read about the supernatural pregnancy of Mary, we are hardly surprised."

Does it have any other sense than that almost not in this context, please?

hardly = certainly not

I find the sentence confusing in isolation, because it isn't how I understand the story line. However, to answer your question. I think hardly means not at all. It's what was expected.
