Which one of these is better? 

We are all reconciled to stopping the work right here.
We are all reconciled to stop the work right here.

Neither works, in my opinion. If the idea is to say that we agree or accept to stop the work then I'd use one of these verbs. We have agreed/accepted to stop the work.

"reconciled to do something" or "reconciled to doing something" are not natural phrases if the intended meaning is "agreed to do something"?

Yes, that's correct. They can, however, be used to mean "accept something or come to terms with something".

"reconciled to" usually takes a noun, but when it takes a verb, it takes the -ing form.
