Can I say "We are a partner not a customer"? Or what is correct way to say this?

"we" is plural, and so the sentence has to allocate this plurality. It should really read "We are partners, not customers." (Cool Breeze is right about the comma.)

"We" may refer to a group of people, an orchestra, for example, or a company, which is only one partner in something. In British English the use of we and they is common in such contexts.

Your examples are all collective nouns though. Partner is not a collective noun. An orchestra is made up of many people. Whereas a partner is one person. A partnership is the collective noun. So it could be "We are a partnership..."
