Whatever parents may say, children will get their way.

If the 'way' in bold was converted to the plural as.

Whatever parents may say, children will get their ways.

would it still sound OK?

"Ways" would seem logical from a strictly grammatical point of view; however, "way," in this sense, is in the nature of an idiom - having one's way, getting one's way, getting their way, etc. - and it is always singular when used like this, no matter if it refers back to something plural, as it does here.
