what identifies; which selects. You haven't given a set of colours to choose from, so it seems to me that you want your listener to identify his favourite colour. Use what.

Both are acceptable.

"Which is your favourite colour?" is the same as asking, "Which colour is your favourite?"

"What's your favourite colour?" is the same as asking, "What colour is your favourite?"

"what colour" - 6,720,000 results
