They can mean the same, but "unconscious" also has the meaning of being passed-out/knocked-out.

"Subconsciously" is a better choice.

Unconsciously means doing something automatically, reflexively or habitually without thinking about it, or even being aware that it is happening.
Subconsciously means doing or expecting something that is driven by some inner impulse that you have. But this impulse is hidden from your knowing thoughts.
