Tie between Past Simple and Past Perfect (Sentence Problem)

I have been writing academic articles to improve my writing skill. But there is still problem about these tense for me. My question is that in which situation should I tie these two tense and how can I tie these?

For example, which one is correct?

The icons came back where they had been before.

The icons came back where they were before.

Both are correct tense-wise. Time is perceived a little bit differently between the two, but it is a small difference. The past perfect stresses the previousness of the verb, previous to the other verb in the other clause.

The past perfect stresses the previousness of the verb, previous to the other verb in the other clause. But in both cases, we understand that because of the word "before." You do need "to" in the sentence.
