Thought

I thought it was a very honorable thing for him to do. I've never seen any athlete do what he did.

Or

I thought it was a very honorable thing for him to do. I had never seen any athlete do what he did.

Are both useable and mean different things? Or is should it be the past perfect?

They're both usable. They have different focuses.

"I had never seen" focuses on the period before you had the "thought."

You might say that your first example has two time frames, one for each sentence.
You had the "thought" in the past. You now add that you've never seen any [other] athlete do this, before or since.
