Hello!
Which of these options is correct? She was thinking of his boyfriend at the time she had to study.  She was thinking about her boyfriend at the time se had to study.

I think you mean 'her', as in 'her own boyfriend', not somebody else's boyfriend.

I also think you mean

She was thinking [about / of] her boyfriend while she was studying.

I wondered about that, too, but as, in my opinion, the grammar of the original sentence was correct, I left it as it was even though the meaning was very strange.
