1. There are three bedrooms in the flat.
2. The flat has got three bedrooms.
I'd say the commonest is 'The flat has three bedrooms'.

In N. America, we usually say 'an apartment'.

I'd say that the second is more common, but there's nothing strange about either one, to my ear.
