2.The year end balance will not match with the audit.

Are the 2 sentences correct?

Yes. In fact, you can omit "with" and say "match the audit".

I'm wondering, though, if you might not mean "does not match the audit balance".

I wonder whether you can say that the balance = the audit.

In my opinion, the pronoun "one" should be put at the end of both sentences:

The ending balance does not match the audit one.

The year end balance will not match the audit one.
