I hear people say: I don't know what's the difference between this and that, A and B.

IMHO, the structure of this sentence is wrong...

Fine.
Or I don't know what the difference is between A and B.

So... don't know what's the difference between this and that, A and B is simply wrong and unacceptable?

What about this one?

What do you think is the correct version? or What do you think the correct version is?

So... don't know what's the difference between this and that, A and B is simply wrong and unacceptable? I'd prefer to say it's not idiomatic.

What about this one?

What do you think is the correct version? or What do you think the correct version is? Both of these are OK.

Let me come back to this thread. What about this sentence?

I don't know what's wrong with that letter.

Fine. What bothers you about it?

well... we use inversion in questions... what is... not in statements...

Hi,

There is no inversion there. It's a noun clause,
eg I know what is wrong.
eg What is wrong is your math.

hmm... then how come the previous sentence I don't know what's the difference between... we decided it's not the proper order?
