The position of "not" in a sentence

Q: Although my son is not intelligent, he is very studious.
I'd like to know where "not" should be placed if I rewrite it as " In spite of (not) being (not) intelligent, my son is very intelligent.

It's placed before the first verb in gerund, participle, infinitive, and subjunctive clauses.

not being intelligent, not to be intelligent, that he not be intelligent
not knowing what he said, not to know what he said, that I not know what he said
