The meaning of the sentence

Could anyone please interpret the meaning of the following sentence for me?

"I was going to see a friend of mine in Oklahoma City and decided to use my frequent flyer miles. I booked a flight, but the only one they had had a long layover in Denver."

Of these, I know the meaning of the early part. And I didn't know the meaning of "but the only one they had had a long layover in Denver."

What are they? There doesn't seem to be any counterpart to this "they" in the earlier part.

Which is to say, does the sentence mean "there was only one trouble on my air trip. It was a long layover in Denver" ?
