1. The job turned out to be beyond his rather limited abilities.
Does it mean It became clear that the job beyond his limited abilities?
But why do they say "rather"
2. It was years off schedule.
Does it mean it wasn't planned?

But why do they say "rather"
Yes, in time, the job was seen to be too much for him to handle.
The "rather" is an unneeded adjective. It is simply for emphasis (or sarcasm).
