I would use the expressions like this:

I don't entirely agree = "I agree with parts of what you said, but not all."
I don't really agree = the same as not entirely, or "I disagree (but I'm being polite)"

i have learned other contexts, hope it helps a little

"Did you enjoy the movies? -Not really" (no, not very much)

"Is this food harmful to your health? -Not at all" (not in any way)

"Thanks for your help -Not at all" (you're welcome)
