I would not say so. He would have to have been drinking from it. You should just write "He couldn't see the bartender anywhere, so he reached over the bar for the bottle and poured himself another glass." It's another glass of whatever he was drinking, so you're covered there, and a bartender normally has only one bottle of each type open, not that that matters much, because you can only mean the bottle the bartender had been pouring from when you specify "the" bottle.
