The analyses of a text #1

The narrator recalls his childhood.
He visited his nurse Pegotty's brother's again over a year after the first visit.
And he knew now his favorite Em'ly goes to school.

The days passed pretty much as they had passed before, except?it was a great exception?that little Em'ly and I seldom wandered on the beach now. She had tasks to learn, and needlework to do, and was absent during a great part of each day. But I felt that we should not have had these old wanderings, even if it had been otherwise. Wild and full of childish whims as Em'ly was, she was more of a little woman than I had supposed. She seemed to have got a great distance away from me, in little more than a year.

I'd like to know if "should not have had" indicates an assumption.

And I'd like to know if I can use "in," not "for" for numerical duration as in my example.

Well, it's "I felt that", if anything, that indicates an assumption. "should not have had" is part of the conditional statement. "should" here is a literary or (nowadays) slightly old-fashioned alternative to "would".
