The with rose denotes the whole family of rose. Is this reasoning correct?

It's possible but, not as common as not using "the". It would be more common and logical to talk about something in general by using the plural. In your example, that would be: Roses are the most beautiful of all flowers.

Yes, unless Rose is a proper noun, the name of a woman, and she is being called a flower metaphorically.
