That smell is making my stomach turn over.

I thought that it should be That smell is making my stomach turned over.

E.g. I had my car repaired.

Are both correct?

'ed' tends to suggest past tense, so your second example is correct. Though the first example is in the present tense, thus the suffix 'ed' is not used and 'turn over' suffices.

'Turn' is the base infinitive here. It's nothing to do with present tense.

You can just as easily say-
Yesterday, that smell
